Police confirmed a threat was called in to the wharf on Wednesday afternoon about 5pm.
People who were at the scene were evacuated and took to social media, describing the event as a "bomb scare".
"Extensive searches of the ferries and wharf areas were conducted, before all areas were deemed safe," NSW Police said in a statement two hours later.
Investigators are now working to trace the origin of the threat and ferries have resumed.
