Muriel netted both goals in the first half before Simy pulled one back for the hosts five minutes from the break.
Atalanta moved into second spot, one point behind leaders AC Milan, who visit Udinese on Sunday.
"We played an attacking game without running particular risks," Atalanta coach Gian Piero Gasperini said.
"We always stayed in control. It was a pity to concede and that we could not close the game earlier."
Crotone remain bottom of the league with their solitary point so far coming from an unlikely 1-1 draw against champions Juventus.
Milan's city rivals Inter could have moved level with their neighbours with victory over Parma but in the end were grateful to an added-time equaliser from Ivan Perisic which earned them a 2-2 draw and leaves them fifth on 11 points.
Bologna twice came from behind to beat Cagliari 3-2 at home and move up to 14th in the table.
